Until recently, I’d always used the excellent thread comment plugin by 偶爱偶家 for nested commenting on WordPress. It is a very reliable and feature-rich plugin.
However, the latest version of WordPress has nested commenting built in to the core. It’s just not turned on by default. I think the reason for being disabled by default is that since it is a newer feature, many older themes may not support it. If you want to enable nested commenting then from the WordPress admin interface, click “Settings” and then “Discussion”. Under the “Other Comment Settings” there is a check box to “Enable threaded (nested) commenting”. For this to work, your theme must support this new feature.
The abovementioned plugin does have several nice additions to threaded commenting (such as an ajax interface, and the ability to manage comments easily) and it integrates with existing themes without manual hacking.
